Indian handlooms are sometimes susceptible to irregularities in the weave due to their handmade nature, this is all part of their charm and are not classed as flaws. Unexpected marks will wash out; they're usually from the fabric being dried outside, sometimes on the ground!

Wash in cool water, avoid soaking, air dry. A handful of table salt added to the first couple of washed will help prevent bleeding or fading.
